This account of my theory is not complete. I do not have the time at the moment to type it all up, as real life is more important.
But i will update this as soon as humanly possible.

GLaDOS and CAVE
As we were resently told by Game Informer, GLaDOS managed to run for approx. 3 picoseconds before all hell broke loose.
We also know from the ARG that the founder of Apeture, Cave Johnson, was converted to a computer program / AI after his death, and that he is a bit... well, mad.
So Johnson has been forgotten about during the development of GLaDOS, but is still in the Aperture system, waiting. When GLaDOS is turned on, she becomes self aware.
It is at this point Cave decides to strike, deciding that the genetic base of GLaDOS would make him better / more comfortable etc.
Cave takes over GLaDOS' main systems, but GLaDOS fights back. To counteract this, Cave distracts GLaDOS by feeding her instructions (I have assumed GLaDOS, following parameters, would treat Cave as human and as a superior.) and flooding her system with a large amount of information about cakes.
Cave, angry at almost everyone, decides to get revenge by flooding the centre with deadly neurotoxins, but as GLaDOS is still in the system, she uses the powers she has left to save as many people as she can.
After the installation of the morality core, both Cave and GLaDOS' personalities are "clamped down", but Cave still maintains most control, simply masquerading as GLaDOS.
GLaDOS hatches a plan, but hides it within what would appear to Cave to be her carrying out the instruction he has given her to keep here occupied, which are "Run tests and perfect the portal device".
As Cave slowly realises what GLaDOS is planning (as Chell is progressing through the facility and test chambers) he begins to intervene, redirecting Chell and trying to stop her (thus the person we hear as GLaDOS is probably mostly Cave for the later part of the game, using GLaDOS' voice generation programming (Badly) as he has none of his own)
When we reach the final chamber, Cave once again tries to release the neuro toxin while fighting with GLaDOS across the whole of the Aperture system. When the morality core is removed, the last thing stopping GLaDOS from finishing her plan to destroy Cave is destroyed, and so the final stage begins.
While Cave is busy, GLaDOS shunts most of his core programming into her anger core. After we destroy the curiosity core, GLaDOS no longer has to concentrate on anything (Chell, turrets, cameras etc.) than her plan.
After removing her "Cake" core, much of the strain cause by Cave's original actions is removed, allowing GLaDOS to act much faster.
Destroying the Anger core removes most of Cave, but not all of him, so GLaDOS allows us the destroy "Her".
She then reverts to a back-up made before Cave's attack. Cave it still in GLaDOS' mainframe, so she cannot risk restarting it, and so runs in the small computers and personality cores, until portal 2. This is why her voice in the final song is purer and more consistent, and why she thanks us.
But i will update this as soon as humanly possible.
