I just started the campaign, did the tutorial, did the small quest where you choose to save which of two knights. Then I went on to conquer the guy with the red flags (just right of you) now I have barely any troops.
In the tutorial it gave me this scroll that let me recruit new members to my army. How do I get this again? or is there another way to get troops?

There is a small village just to the west of that town which if you mouse over it will show you that "Recruiting Available". Look for these villages/towns as you go along.
Not all locations allow recruiting.
If that option isn't available to you yet, you have to play further into the game to unlock the ability.

Recruitment
The recruitment of a new army and filling up the ranks of an existing army
is available at occupied locations (settlements or Strongholds) that have the
“Recruitment available” option. The player can form an army by selecting
from the available units and paying the cost of the recruitment so the army
will be available by the end of the recruiting time.
Available units: At the beginning of the game the number of the available
unit types is pretty limited, but with the changes to the Morality, the unlocked
upgrades make more and more unit types available. Certain units are locked
to special objectives and become available after the player completes the given
objective. Some quests and other events grant units which are still unavailable
in the recruitment phase.

I think the problem in the manual is that it slightly gives the impression that all location are settlements or strongholds. There are Ruins, Abbey's, Camps, Towers, Arena Grounds... all of which are not settlements but yet wave a flag and are required to control to sieze the region.
I can see how someone could misunderstand at first.
