No, it's not just you. It's an issue with the way Steam patches. Apparently it has to replace the entire file as opposed to making changes to it, or so it was explained to me. Yes, it's odd.

Has happened with every single ArmA2 patch so far. (Search is your friend..)

I had the same issue as you with this patch and the last one. The patch downloaded and installed, but also removed lots of data from the ArmA 2 folder.
You would have to re-download what you are missing by right clicking on the game, go to properties, then Local Files, and click on check game integrity. (not necessarily the exact name for things seeing its all translated)
When its done checking the integrity it will start downloading whatever files you are missing.

Hope this is what you needed!

I am re downloading the entire Operation Arrowhead & British Armed Forces today I guess caused by the patch.

The problem I've found is that if you try to play the original 'Boot Camp' now (thru launching "ARMA II"), it's all messed up. Tips aren't shown, targets appear/disappear, you're told you've failed a task even before it has been assigned, prompted to restart when you've only just started. Haven't tried the Scenarios or Campaign yet, but I hope that's not messed up as well.
Weird.
