I've written up a step-by-step JK modding guide/patch guide over on Reddit that will:
1. Walk you through un-breaking the Steam version.
2. Walk you through installing the HD textures and model packs.
3. Fix the 'Insert CD #2' error that pops up after Mission 8 if you mod the Steam version.
It also includes a section for owners of the original retail release that want to install the mods and patch the game.
