So...
What if L4D3 had THREE teams playing against each other. Each versus level would have to be three rounds.
The third team could be:
- Government agents trying to capture members of the other two teams for study. Stun guns for the survivors and net launchers for the SI.
- Armed forces brought in to wipe out anyone caught in the infected areas, human or not.
- Some new form of infected that just goes after everybody?
Or maybe some sort of 'chinese checkers' game where everyone has to get across the map, while stopping the other teams from doing the same?
Either way, I think the points-based system would still work.
Lots of logistics to figure out, I know. I just thought it was an interesting avenue to explore.

Trying to wrap my head around the gameplay dynamic hurts my brain! I can't decide if that's a good idea or not.
Left 4 Dead is good because it's simple. Doing this will complicate it.

A third faction would be interesting, though it would be better to have them be more monsterous infected. But these are not your ordinary infected, they are out to kill everyone including the infected. Bio-engineered infected to become soldiers, however the new infected proved to be too strong to control since the virus further allowed them to mutate. They break out of thier confines and begin terrorizing everyone even the special infected.
Some are hidious and grotesque, some with exposing organs or freakishly long arms. Some have organs and tissue hanging off the body. Some even have no flesh, they are not controlled by players but they are devastating mindless monsters.

Sorry OP but this has been suggested a few times but I'm not suprised you couldn't find it using search (if you even tried).
Most feedback was either:

I don't see server admins paying for another 4 slots just for one game mode

it's a good idea, but not for l4d/2
i would love to see an fps (tf2, maybe) with this style of gamemode, but it doesn't fit with the zombie theme

a) +rep for referencing an awesome show
b) it would be hell to make a good map for this. a lot of choke points are 1-way and designed to be so, or at least very difficult to backtrack (the hall in dead center 3, the hole in no mercy 1, i could go on and on)
c) depending on how much damage your guns did to the other team, it could turn into "whoever sees the other team first wins" because when my freinds and i have a tk-fest you can take someone down in no time flat
d) as for scoring, you could do similar to how it is now. everyone gets a turn as SI and a turn starting at either end. try to go as far as possible and prevent the others from doing so. points are awarded per person per distance.
so, this particular idea may actually work, but it'd take its own map, and that just isn't gonna happen for a mutation.
