Just a suggestion. I have been playing this game for a few months now. I really like it but creating complex molecules is very frustrating when bonding doesn't occur according to the activity of the atoms. I have read the posts about how bonding occurs where each atom is given a value and lower values bond first. However I don't see why atoms couldn't be assigned values according to their ionization energy. Then just add a list for the series like we have with the periodic table and you would know which atoms would bond together first, second and so on.

Thankfully I know what you're talking about, and I have to agree with you. More electronegative/positive atoms should bond first since their forces would be stronger, my guess is the devs wanted to keep the code simple and just have the bond algorithm just look at the bond # and base the bond order off that.
Shouldn't be too hard to add an ionization energy value to the list of elements, but its also easier for us to just modify our loops to account for this instead of the devs changing the hard coding. We'll see what the devs have to say ;D
