Obviously the Steam version of Skyrim will automatically be patched as patches are released. What about fan-created patches? Can you apply those to the Steam version of the game?
For example, can the unofficial Oblivion patches be used with the Steam version of Oblivion (I have the non-Steam version of the game)?

They should not change the binary/executable.
Those "patches" are only mods. Thats all.

Yes, I'm currently using the unofficial patch with the steam version of oblivion

Skyrim is a Steamworks title. There won't be a non-Steam version, hence there won't be conflicts with mods that only affect Steam owners like Oblivion initially had.

Just to confirm, I have run Oblivion and Fallout 3 on Steam with mods and patches and everything ran fine so in theory you shouldn't have to worry much.

As I said before, those "Patches" are only Mods.
They don't change the binaries.
