How do you save your game so that you don't lose progress?

It seems no matter what choice I make on the menu, I'm confronted with information that tells me I will lose progress if I leave.

Where are you exiting from? You cannot save mid level or mid wave, but it should auto save when you leave the game from the tavern.

Activate the crystal and it should proceed to complete the level and save your progress. After that you can return to tavern on the next level if you don't want to play that.
