Making a separate thread, because I am going to list out every achievement and save everyone the trouble of asking in the other thread. There will be puzzle spoilers, so be aware.

Factory Line Repair
Fix all broken machines in the factory
Windmill Repair Consultant
Fix all broken windmills in the orchard
Mine Machinery Specialist
Fix all broken extractors in the mines
Master Mechanic
Fix every broken machine, windmill and extractor in the game
These are all based around fixing all of the machines in the respective zones. Master Mechanic is awarded upon completion of the final machine.

Collect every protoplasm blob in the factory
Protoplasm Survey: The Orchard
Collect every protoplasm blob in the orchard
Protoplasm Survey: The Mines

These are rewarded for collecting all of the protoplasm in the respective zones.
I am going to play through the game again this weekend and put together a detailed guide on each location.
Getting all of the Protoplasm requires completing every machine in a given zone. The "bonus" machine always gives you a protoplasm. Additionally, after beating the boss in Factory, you will be given Protoplasm on the way up (2 or 3, I cannot recall which). I believe you also get one after completing The Orchard.
Hints on looking for Protoplasm, none of them are terribly difficult to get to, but they tend to be hidden on the edges of the screen. In the Orchard, there is an easy one to miss early in the level if you don't try climbing up a waterfall The only one I had particular difficulty with was the one above a lava pit, where you had to swing the platform around (in the factory).

Flouro Specific Achievements
Doctor of the Hydroflouric sciences
Create five combinations of fluro and liquid types
Research Fellow of the Hydrofluric sciences
Create ten combinations of fluro and liquid types
Grand Professor of the Hydrofluric sciences
Create every possible combination of fluro and liquid types
These are all completed by mixing and matching eyes and fluids. Considering you get 5 eyes to choose from, "Doctor" is a given. "Research" will almost undoubtedly happen during gameplay as well. "Professor" you can get once you are done with the mines, and just play around with all of the combinations in your lab.
Don't forget about Protoplasm!
Solution:
The achievement, while in progress shows that there are 25 combinations, though you can actually make more than 25. You have five eyes/seeds (button seeker, chaser, fluid seeker (drinker?), dark seeker, light seeker) and six fluids (water, blue goo, red goo, green go, lava, and protoplasm) for a total of 30 possible combinations, not including mixing fluids.

Create a fluro that is it's own worst enemy
You have an eye that seeks dark, and a fluid that makes light.

Handle with care
Create a fluro with both blue goo and red goo
The first possible place to get this is when you first encounter red goo. drop a seed, and as it is forming, spray it with blue goo. Also, stand back.

The Chimera
Create a fluro with every kind of eye
This one actually confused me a bit at first. Obviously you must have all five seeds available to you in order to complete it.
Hint: All five eyes do not need to be active.
Solution: Create a flouro with one eye, destroy the flouro, so the eye is sitting on the ground, drop a different eye on it, destroy it, and so on until you have one flouro with all five eyes.

Gameplay Achievements
Water Recycling
Stomp a fluro into the turbine that created it
This one should be fairly obvious. Before you have your backpack, you must use machines to make a Flouro. When it jumps on to the "back" of the machine, away from the bucket where it is formed, stomp on it to make it refill the machine.
NOTE: If you missed in before returning to your lab, this can be completed in the early parts of The Factory, while you were making your backpack/sprayer.

Liquid Propellant Rocketman
Repurpose the farm's watering system to fly higher than the trees
This one is obtainable early in The Orchard. There is a nozzle pointing up that a Flouro is causing to switch between two trees. Jump in to the stream. It doesn't appear to need to be perfect, just getting enough elevation to get back to the tree seems to be enough.

Perfect dry run
Traverse the caves back to the workshop without water touching your light
This one happens fairly early in the game, but is easy to make a mistake. Save the game when you get to the part where you are hanging in the caves with a lantern on the end. Proceed carefully, all of the falling water does turn on/off, so have patience. Word of warning: The Flouros living in the cave CAN affect the light. If you see the light dim at all, you will miss the achievement, and should reload your save. There is a part near the end with occasional jets of water that come out. I made it through by waiting for the first to pass, and then going as fast as I could through that section.
NOTE: This achievement must be completed with a new game. Once you have returned to your lab, you cannot access this area anymore.

Going Seplunky
Descend into the mines without using the elevator
I think this should be spelled "Spelunky", but no matter. This one is fairly obvious. Instead of using the cart to get down, jump. Hug the left wall, or you will impale yourself on spikes. I recommend saving before jumping off, so after obtaining the achievement, you can go back and get the protoplasm on the right wall.
NOTE: I do not know, and I am unable to test, if you can get this achievement if you initially went down via the elevator. I would imagine that, even if you have used the elevator, you can jump from the top and still get the achievement (confirmation would be appreciated).

If my calculations are correct...
In the mines, gaining access to one of the machines requires precise guiding of light & dark fluros. Solve the puzzle in one go.
Mines, machine #5. A series of tubes on each side that prevent you from dropping liquid in them, and a lever in the center top that turns on/off lights. Solve this puzzle in one go.
Hint: Don't let go!
Solution: Drop dark seeker seeds down every tube on the right, and light seeker seeds down every tube on the left. Start with a light seeker seed next to the grating, creating it with water or blue goo, then once you touch the handle, do not let go until the puzzle is done. Confirmation courtesy Hyakitaki (http://forums.steampowered.com/forums/showpost.php?p=29646566&postcount=8) that you must hold the handle until the completion of the puzzle. (I had only theorized that this was the case)
NOTE: Even if you have previously completed this puzzle, YOU DO NOT HAVE TO START A NEW GAME. You can return to the puzzle, reset if necessary (it automatically reset when I returned to The Mines after finishing it.

Running with water
Find a use for the waterfall under the workshop
This one was actually pretty interesting. After you get your first seed, you will come to an area where you are walking on rocks over top of running water. When you create a flouro, it will open the gate that lets you out, and there will be a waterfall coming down on top of you. I recommend saving here.
You must use this water to solve the subsequent puzzle.
Hint: Move quicker than you think you should.
Solution: Use a seed and grab a bunch of water, move quickly to the left, and once you drop down, release the seed to form a flouro. If you got far enough, it should take off to the left.
NOTE: Like "Perfect Dry Run" this must be accomplished before returning to the workshop/lab. So if you have already gotten back, then you must start a new game to acquire this achievement.
