How do I restart a "temple?"

I want to replay through the temples and after clearing them, when you restart, you restart it at the last save point. It doesn't seem to clear the save points after completing the temple?

I've tried to reproduce your problem. When I start a temple over, that I've cleared before, it always starts from the beginning of the temple.
In fact, the save points are only stored temporarily while you play a temple and get discarded when going back to the menu. The only way I can imagine you could start at the wrong door is if through some odd bug the game picks the wrong door to spawn at. Sounds like a rare case, though..
