You will be able to continue your character. The files you need are located in
C:\Users\UserName\Documents\My Games\Borderlands\SaveData

You can continue your journey from the last save spot with your currenct char and his current level, no need to set up a new game. All you have to save is the folder "Borderlands", which is located at C:\Users\Your Username\Documents\My Games

My friend reinstalled windows, and forgot to backup his My Documents sub folders with game info. Is there any way to transfer my character to him, and just rename certain files?

You don't need to rename anything. Just transfer the save-file. Than he can change his characters name while in-game. If you want to change character from ie. Lilith to Mord or whatever, you can do it easy in Borderlands Save Editor.
