Not syncing with steam cloud?

I bought this game at Christmas and played a bit, completed the first 2 zones/people. Since then I've formatted etc. and I reinstalled it the other day. I noticed the game has steam cloud support but I had to start over, I am worried that I messed it up by creating an account on your website and logging in that way? This feature wasn't around (I don't think) when I bought the game so I never made an account back then.

Anyway, I have started playing again and when I close the game steam doesn't sync the data to the cloud like it does with other games I play (Civ 5, Portal 2) so I was wandering how I enable it?
