Okay, so after doing what you said, it seems most of my troubles are gone.
I did try editing the compatibility settings in the installscript.vdf and the manually editing the .exe to have no compatibility issues, which eliminated the freezing during battles. However, after doing so, it still had an issue with the scrolls, and it (again) froze during the start of the song. However, this time, the song continued for a good 10-15 seconds before it stopped and the Windows prompt showed up.
Then, I restarted the game and turned off the particle effects option, and started playing. After doing that, most of the troubles went away; I haven't frozen on any of the scroll challenges (I've done three since changing the setting), and I haven't stalled during regular battles. The only problem that still remains is occasional frame skips, which only last for maybe a beat while playing a regular battle.
Thank you for your help, Iridium!

Or maybe not...

Sorry, it seems that the problem keeps occurring. However, this time, it crashed on a different part of the game. Once I had reached the fourth Guardian, I started the battle. From the start, things were going wrong. As soon as I hit the first few notes and cast a spell (Arclight, I think), the music and the game paused, and everything started again a couple seconds later, a little further along in the song. This happened a few times before the game crashed. However, this time, the game generated an errorlog.txt file:

System.ObjectDisposedException: Cannot access a disposed object.
Object name: 'WindowsGameForm'.
at System.Windows.Forms.Control.CreateHandle()
at System.Windows.Forms.Form.CreateHandle()
at System.Windows.Forms.Control.get_Handle()
at System.Windows.Forms.Control.GetSafeHandle(IWin32W indow window)
at System.Windows.Forms.MessageBox.ShowCore(IWin32Win dow owner, String text, String caption, MessageBoxButtons buttons, MessageBoxIcon icon, MessageBoxDefaultButton defaultButton, MessageBoxOptions options, Boolean showHelp)
at Microsoft.Xna.Framework.WindowsGameHost.ShowMissin gRequirementMessage(Exception exception)
at Microsoft.Xna.Framework.Game.ShowMissingRequiremen tMessage(Exception exception)
at Microsoft.Xna.Framework.Game.RunGame(Boolean useBlockingRun)
at Sequence.Program.Main(String[] args)

I should say that I haven't changed anything from my last attempts, and that Sequence is not running in compatibility mode and fullscreen.

Getting worse...

Okay, so the problem is occurring more and more frequently.
Right now, I've just reached the fifth floor, and the game seems to stall every other match I end up doing. It doesn't have any predictable crash patterns; every so often, it just decides to quit. No error log has been generated these past few crashes. I am playing in full screen, and it is not running in Compatibility mode, nor is Steam.

Okay, something really weird happened just now.
I've beaten the game, along with most post-game content there is except for learning all the spells and getting a few achievements. Mostly held up for those by the random freezes. Anyway, I was trying to get the achievement for beating an enemy with less than one second left on the clock, and for kicks, I decided to try it on the final boss. However, due to the rather difficult to time circumstances, it took me several tries. On this most recent one, I pressed the button to use Spheric, the arrows in the mana field started slowly going backward, up the field. I have no idea what may have caused that, but there had been several freezes along the way. Could that have meant a desync between the music and the game, somehow affecting the timing of the arrows?

That is the weirdest thing I have ever heard of. If I saw that on my machine, I would freak out and assume my machine were haunted.

Please contact your local priest immediately.

Unhappy Bleh...

Hey guys, I've tried everything advised in this thread (literally) yet I've only been able to actually access the game once...After that it went right back to only showing up as process in my task manager.

Can someone please help me out? I know this thread has been dead for awhile but I really want to fully enjoy this game :L

Are you launching the game from within Steam itself? Are all applicable firewalls and peer sharing shield disabled? Is UAC causing issues?

And, uh, it goes without saying, but any pirated versions might give problems. = D

Nah, I bought it a week or so ago. And yes. I've also taken it off and put it back on the permitted list of my available firewalls but I'll try with them disabled :0 As far as UAC, I tried running it as an admin and that gave me no avail.

Thumbs up Success!

Haha wow, do I feel stupid. Finally noticed the other sticky about troubleshooting the two main problems. Copying it to my desktop and disabling my firewalls solved everything.
Thanks so much for the help! This game is freaking fantastic
