Combustion releases Phlogiston, Phlogistinator releases Phlogiston which causes combustion. Cloud is combustible, therefore it has Phlogiston, therefore the Phlogistinator can set it off.

Of course, I don't think many Phlogistinator Pyros would want to use it. Probably run with the other Flare Guns for quick, ranged burning.

Quick question: When the cloud is out, should the flare gun be locked until the cloud vanishes, or should you be able to cancel an old cloud by firing a new flare?

Yeah, there is a bit of overlap, but it wouldn't be a good substitute for a Demoman, since the explosion, if triggered, only deals 90 damage. If you're trying to destroy a Sentry, go with the Demoman. The important bit is using the gas and explosion and fire as a deterrent (afterburn is quite a bit more dangerous if you just took 90 damage from the source of fire), teaming up with other guys to trigger it, and, perhaps most importantly, giving the Pyro a truly large explosion-jump option. It gives you more jumping range and a stronger explosion than the Detonator, at the cost of being slower, and less likely for you to be able to trigger the explosive on your own.
