There are two possible problems. The first is that flash is set to not allow flash cookies (LSOs). The other is you are deleting LSOs when you clear your internet cookies.
To solve the first issue, launch the game, then right click the screen and select settings. Open the "local storage" tab (the icon is a folder with a green arrow). If "Never Ask Again" is checked, uncheck it. Move the slider all the way to the right ("unlimited"). You should now be able to save. The second issue is unique to each web browser; I can help you with Firefox, and also if you are using a program called CCleaner. To prevent Firefox from clearing the game's LSO file, you will need an add-on called BetterPrivacy. Once installed, make sure you have created some saved data in 1000 Amps. In firefox, click Tools -> Add-ons to open the Add-ons Manager. Click Extensions, select BetterPrivacy, then click the options button. Select 1000AmpsReWin.exe/ampsSave.sol, then click the "prevent automatic LSO deletion" button. To prevent CCleaner from clearing the game's LSO file, launch CCleaner and go to Options -> Cookies. Find any cookies named 'local' or 'localhost' and use the '->' button to move then into "Cookies to Keep". |

It's pretty ridiculous to need an add on for your web browser to stop it wiping the game saves on a game you bought on steam.

Jep, this just happened to me - I lost my entire progress (my Flash cookies were erased).
I think I'll be waiting for the C++ version to come out before I attempt another play through.
