No one has mentioned this yet so I will jump in.
There is a free program called JoyIDs Utility found at the link below.

Both methods have the shortcoming of only being able to move a controller to ID1, without managing other IDs..
This may be helpful for some users issues and brings me to the point I am about to make.
The program does not solve the issue of missing axes for Logitech G940 users - and probably other controllers too. But it does highlight the fact the game is only seeing JoyID1.

For example, the G940 is setup with one USB input, but windows will see the Joystick as ID1, Throttle as ID2 and Rudder pedals as ID3.
The game appears to be limited to allowing only those axes on ID1 to be used. For obvious reasons this limitation will not allow the use of the G940's Throttle or the Pedals.

Currently with The G940 Joystick on ID1 I have discovered that the following ingame axes correspond to the axes on the G940.

G940 (Pitch, Forwards & Backwards) Y Axis = Joy Y axis.
G940 (Roll, Left and Right) X Axis = Joy X axis. (However this doesn't actually work when I try setting it up)
G940 doesn't have a twist rudder so the ingame Joy Z axis cannot be assigned to the G940 Joystick at all.

G940 Trim 1 = Rot Z axis.
G940 Trim 2 = Rot X axis.
G940 Trim 3 = Rot Y axis.

G940 Silver Hat switch Y = Slider 1.
G940 Silver Hat switch X = Slider 2.

G940 Grey POV up/down/left/right = POV up/down/left/right.

So, basically I cannot set the joystick up to Roll when I move the stick left or right. Or use the Throttle Axes or Rudder pedals for anything whatsoever. These are simply not available as assignable axes as the games seems to be only allowing input from JoyID1.
Having the ability to see all the above-mentioned axes from all JoyID's 1,2,3 ...16 would fix this issue.

It can be done, even if it means the config file has to be edited with notepad. So please would you look into this as a possible future fix? Or if you could provide me with some idea of the config file setup.
Please feel free to PM me if you need any further information or assistance. I am happy to help with troubleshooting.

Cheers.
Hippy.
