I got to the part in the laboratory, where I have put all the 4 chemicals and it seems to not accept the empty chemical pot to contain the chemical.

You need to look at the actual machine part itself not the table.

It got me aswell until i realised after 5 minutes of going wtf.

I have ignited the flame, and turned the top nozzle in this order

Ok here's what you need to do. You've got the 4 Different chemicals and put them into the 4 jars on the wall and ignited the Bunson Burners below,

Next Step go to the far right of the room your in and on the table behind the wall will be a jar you can pick up and a peice of paper that you can read if you wish.

Next Step head back to the chemical set and open your inventory, (TAB by Default,)double click the chemical jar and then on the end near the nozzle is a whitish part of the chemical set you need to click that part, it should then put the jar down.

Last but not least turn the valves in any order you choose, (Doesn't Matter i don't think), finally turn last valve and it should create the acid chemical for you to use on the fleshy wall thing.

*SPOILER ALERTAMAJIG* THIS IS AN ANSWER TO PADDLE'S QUESTION.

Paddles, go into the study. There is a cracked window in the hallway there, outside of which you can see a tinderbox. Throw something at that window to break it. Then, carefully tread out to the ledge and jump to the other window ledges until you find an already-broken window that goes into the room with the third rod!

EDIT: Hrm. I could have sworn there was a question about the third rod here somewheres. Maybe in a diff thread?
