Multi-player Games on Steam
I'm not clear how games such as Half-Life 2 Deathmatch and Alien Swarm work in terms of joining a game. Can I just join any server, or are some servers private and open only to members? Is it bad etiquette just to go into a game?

Best thing would be to set up filters to exclude private and passworded servers (and empty and full ones) on any multiplayer game and jump right in, its never considered bad etiquette, they wait for you in there, they like more players.

"Private" servers will usually be password-protected, preventing you from joining in the first place. If you do join a public server that, for whatever reason, the occupants specifically don't want you to be in, then the worst thing that could happen is they might kick you. No big deal, really.
99.999% of the time, you'll find yourself welcome in public servers. If it weren't for people joining them, they'd be pretty boring.
