Do Aperture like labs exist?

No, I do not mean labs where they test portals, but do top secret physics research facilities exist?

In both the "Portal" series and the "Half-Life" series Aperture Science and Black Mesa are both top secret, underground, physics research laboratories.

Do facilities like these exist in real life? Perhaps for the government or military?

Yes, yes they do. Wright Patterson and Area 51 are notable examples. My uncle served on a nuclear submarine during the cold war and the stuff he knows he will never to be able to speak of. He even has a "suicide pill" to make sure he never gets captured. Legit, it's true. But he says what he knows could change the world forever. Regarding to Wright Patterson.
